Official synopsis for Jonny Quest #5 from Dynamite:

Jonny's boy-out-of-time adventure comes to an explosive end as he and the Quest family take on Dr. Zin one last time! But even if they can bring their old enemy down, how will they ever be able to return home? And even if they do find a way, will they be able to resist the urge to use their knowledge of what's to come to change history?

Plot summary[]

Dr. Quest runs through Zin's carrier aircraft looking for Jonathan, when he comes across one of Zin's guards.

Meanwhile, Jonathan, Jonny, and Bandit fight Zin's guards on the flight deck. Zin reveals that he can control time thanks to Dr. Quest, and Jonathan realizes that Zin has his own Quantum Counter. Jonathan, Jonny, and Bandit escape to find the device.

Race and Hadji find Dr. Quest and the robot guard he's beaten. Dr. Quest is struggling with not being able to know about Jonathan's life, and Race gets him to his feet and hugs him.

Jonathan tracks the Quantum Counter aboard Zin's carrier craft. When Jonathan, Jonny, and Bandit find it, Zin's guards arrive and fire at them, shooting and destroying Zin's Quantum Counter. The three take cover, and Jonathan reveals that he has a plan.

The older Hadji Singh arrives with a squadron of fighter jets, and they open fire on Zin's carrier craft.

Dr. Quest, Race, and Hadji find Dr. Zin's body in statis, kept alive by machines. Dr. Zin's hologram arrives to confront them, and Jasmine arrives for Zin. But Zin gets away by launching his body from the ship in an escape pod. Before his hologram fadeds out, Zin informs them that he's set the carrier craft to self-destruct. The team and Jasmine take off to find the Jonnys.

Older Hadji's squadron pick up the heat signatures from the engine core, and prepare for evac.

While the two Jonnys are still taking cover from fire, Race and Jasmine shoot up the guards from behind. Jonathan advises that they get topside, as he thinks a way off is taken care of. A helicopter is waiting to evacuate them, and Jonathan reveals that he navigated the carrier craft over Indian airspace to get the older Hadji's attention. As they take off, the carrier craft explodes.

They land at an Indian air force base. Jonathan thanks the Quest Team, since he can now live his life without the constant threat of Zin's attacks. The older Hadji joins them, and he and Jonathan hug.

Race considers their original dilemma, and thinks they'll need to head back to Tokyo to create new components again, but Jasmine returns the ones she stole. As she starts to leave, Race stops her and begins to ask about her lineage, suggesting that he might ask about her grandfather, but she refuses to answer.

Three days later, on Palm Key, the Quest Team and Jonathan prepare to return home. Dr. Quest has the Quantum Counter set up, and Jonny helps Jonathan prepare some drones. Jonny starts to ask about his life, and Jonathan tells him that Jonny's life is completely up to him and how he lives it, so it won't be the same as Jonathan's.

That night, the Quest Team is aboard a ship and recreate the conditions that allowed them to travel time. They use a swarm of drones to recreate the lightning storm. Jonathan left them a gift of a transistor radio, and they turn it on to discover they've returned to 1964. Dr. Quest removes the key components from the Quantum Counter and Race throws it overboard, and they put up sail to return to Palm Key.

Epilogue: Twelve years later, Dr. Zin and his crew discover the Quantum Counter that was thrown into the ocean.
